        If I have the separate domains of a protein, determined by rosetta, can I connect them in a simulation, keeping the pre-determined domains rigid and only allowing flexibility at the new connections?

          you can try using domain insertion mode of rosetta. Have you read the documentation on that? It may suit your purpose.
